I am brand new to Jet. I have the the cash flow template and it appears that my formulas are incorrect or picking up the incorrect accounts. Also, I cannot add short term investments to the cash accounts, I added the category, but it still did not pick it up.

I noticed that the template is picking up increase in assets as source of cash and an increase of liabilities as use of cash. Did anybody else have this problem?
Hello Martin.
From what you describe and your use of the word "category", I'll assume you are using Dynamics GP and, thus, probably the GP056 - GL Cash Flow sample report. That report uses account categories to pull all of the the associated accounts and amounts for each category.
The functions in column F retrieve the categories from your database. The functions in column E retrieve all accounts for each category.
It sounds as though you may have GL accounts in your GP system (associated with a category that is being displayed) which you do not want on your cash flow statement.
That would require a fundamental change to the report (it's specifically designed to show ALL accounts within each displayed catagory).
When you say that you "added the category", did you add your category number to one of the lists
for example if the category number were 56, from this:

Or did you add an entirely new line and then copy all the necessary Jet functions to your new line?
